I dont think the 3940 is even supported on BSDI 2.1.  I have been using the 3940UW on my win based machines, and even have tried it on Fbsd.
I am not familiar with the scsi logic on the unit, but I can tell you this controller performs much better than the 2940UW, and the fact that each bus can support 15 scsi devices is great.
