Why each filesystem ?  Configure the 2Gb disk as you suggested, but
just mount the whole lot under /mnt (keeping the new hierarchy) and run
something like

cd /; find .??* [0-9A-Za-ln-z]* -print | cpio -pvumd /mnt/.

You should check the find wildcards for the system in question.
