Try downloading OS-BS. I installed it after I installed FreeBSD. I had a similar setup to 
you (sort of). My main drive is a 1GB partitioned into 2 x 500MB for Win95. My second 
drive (80MB... I set it up just for testing a FreeBSD install on this system) contained 
ONLY FreeBSD.

OS-BS simply asked for the bootable partitions. Drive 1 boots Win95, drive 2 boots 
FreeBSD. No problemo. Oh... both drives were SCSI, tho.
