It's actually already implemented, but as an option in the package's
packing list (PLIST) file.  If you have an @extract-in-place directive
in the file, it will extract the package directly according to the
PREFIX.  Unfortunately, we've not actually USED this option in any of
the packages! :-)  I agree that emacs would be a good candidate.

Well, if you'd like to hack on it.. :-)

Seriously, I've basically abandoned the existing package tools.  They
are `temporary buildings' that have been inhabited for far too long. :)
I'll fix bugs, but I'm not overly keen on adding features.  I'd like to
finish the next generation package tools instead sometime, whenver that
might be..
