I've got a very similar problem that I've been stumped for a couple of days with.
I have three hard drives total, one IDE and two SCSI.  As we all know (painfully)
the IDE drive *MUST* be the boot drive so this forces me to install Boot Manager
(OS/2's version) on the IDE drive and have OS/2 actually installed on one of the 
SCSI drives (SCSI ID #1).  On the rest of the IDE drive I have a DOS partition for
those really bored times.  Using the Boot Manager works great for booting the IDE
DOS partition or booting the OS/2 HPFS partition.  Here's the kicker, I have installed
FreeBSD on the first SCSI drive (SCSI ID #0) and I can't make that silly Boot
manager work with it.  What I get is this, BSD starts to boot after selecting it
with the Boot Manager.  It runs through it's initial probes just fine but when it
goes to mount root it attempts to mount it to sd(1,a)/kernal!  FreeBSD isn't 
installed on this drive (Or should be as this is my OS/2 drive!).  Okay, I think.
I'll just pull the IDE drive out (My solution for most of my troubles!) and see 
what happens.  Zip...  BSD comes up fine and uses sd(0,a)/kernal as the root
mount.  No problems whatsoever.  Does anyone have a clue as to how I could
configure this?  I'd be willing to start from scratch if I could just get all three
OS's accessable without having to pull cables off.  I thought about installing
the FreeBSD Boot Manager on the IDE drive but the option eludes me in the 
new install program.  The old one had an option in Fdisk to just hit B to 
install the boot manager on a drive.  This current version didn't seem to have
that or maybe I missed it in my caffeine induced blurivision.  
NOTE: I can optionally remove the IDE HD from my BIOS setup to allow FreeBSD
to boot correctly if that is helpful at all.
