The docs say IRQ 5 is for COM3 (which I don't have) and the first CDROM
drive should be on IRQ 10. My Mitsumi controller only has jumper settings
for IRQ3 or IRQ5.

If I install the sources (I'm putting things on by copying from CD to D: -
a DOS partition on the same disk as FreeBSD - and then getting it from
/dos filesystem in FreeBSD) will I be able to change the interrupt
assignments in a driver somewhere to make the CDROM use IRQ5 and rebuild
the OS?

Where (in what module) might I start looking for the code where this is
handled?
