This sounds like something more basic is wrong, like you don't have a
3 button mouse (!), or you do and it's misconfigured.  I've never seen
anything like this before, so I think more details are in order:  What 
version of X?  Which mouse?  Serial or bus?  Does the middle button work
for any *other* applications?
